If the Commander will recognize fp 30 internally, then the SPC should work. I am basing this on old Mobil to Sunoco conversions a few years back. I would still check voltages to make sure it is a Commander issue. Is the STP turning on before lamp test ? Valves getting voltage at the end of the lamp test? If there is a delay is it inherent to Wayne and Commander or is it certain software versions ?

I know this sounds obvious, but did you check you make sure sub motor is on ? If yes, check voltage to valves ? I hate to say it, but check the dumb (simple) stuff first.
